Just a follow up:

My apologies. I saw that the URL from master.ckan... had maxFeatures=50 in its URL which only outputs a certain amount of data.

Everything seems to work as intended.

I just copy pasted the GeoJSON into geojsonlint.com and actually got all the lines.
Looks perfect in geojsonlint.com but not in:

I'm not sure what causes it but when you try to preview the geojson from [1] at http://geojsonlint.com/ you get the same result that's missing lines. Maybe the geojson output is limited to a certain number of lines... Or Leaflet cannot preview the GeoJSON because it's too large.
