The Data Packages spec does allow multiple data files per data package.

Simple Data Format (Data Package + CSV for data) recommends (but does
not require) one data file.

The argument against multiple files is simplicity. Having multiple
files complicates presentation and use (e.g. data.okfn.org will need
additional structure to handle and present multiple files). That said,
I think it is likely essential - look at spreadsheets with their
multiple worksheets, or dbs with multiple tables: multiple "tables"
seem to be essential.
