Current search setup is documented here: <http://wiki.okfn.org/ckan/doc/search>

By structure or substructure search do you mean the ability to search
for specific chemical structures? Or do you mean something liked
faceted search or the ability to search on multiple attributes at
once?

If the latter we can do that already -- see the documentation. The
former would obviously require a way to search into the underlying
data package.
