[ckan-dev] trouble upgrading to 2.1

Hi,
I just attempted to upgrade from 2.0.1 to 2.1, following the instructions
at http://docs.ckan.org/en/latest/upgrade-package-to-minor-release.html,
and got "warning: unable to delete old directory
'/usr/lib/ckan/default/src/ckan/ckanext/jsonpreview': directory not empty".
Then the log told me that the "System start/stop links for
/etc/init.d/nginx already exist" and same for /etc/init.d/apache2.

Now my site is down (500 internal server error) and I'm not sure what to
do...
