The Bielefeld Academic Search Engine cross-searches over 30 million documents from over 2,000 repositories:

Then there are the subject-specific search services, such as PubMed, arXiv, E-LIS, the Social Sciences Research Network, and the search services built on the RePEC repositories. In some disciplines such as physics and medicine, these indexes are THE place to search.
There are people who advocate for the development of a public search engine for open access scholarly research, including Mark Leggott (Discovery Garden) and Rowly Lorimer (SFU Master's program in publishing).
