Had a similar problem with the Google Webmaster toolkit sending me these mails for farmsubsidy.org which moved to farmsubsidy.openspending.org.
I believe that the trick is that Google needs a canonical URL and the verification only counts for the one domain.

Anyways, I fixed this by dropping the old site, adding the new one with a new verification. You might want to try this, I don't think you lose any data (good luck).
