I think for the moment we should a) mark (one of) the packages with
"meta.duplicate" -- I've done this. I think the procedure should then
to do a data migration and then either a) put package in deleted state
(possible for package or system admins) or for us to purge package
permanently (currently no easy way to do this in web interface ...)

This should be more explicit. This is just a text tweak which should
be easy to do.
